Jackson, who was disguised with dark glasses and a surgical mask, spent about two hours inside the Barnes and Noble store.
The pop star, who turns 50 next month, was accompanied by his children, Prince Michael, 11, Paris, ten, and six-year-old Prince Michael II.
The family were escorted by a team of eight security guards and minders, one of whom pushed Jackson's wheelchair.
According to onlookers he spent about 30 minutes in the children's book section before browsing for music.
One shopper said: "There were quite a few members of the public in the shop, but no one approached him. To be honest, he looked a bit weird wheeling himself around covered up in a surgeon's mask."
Earlier this year he arrived at the Ultimate Fighting championship in Las Vegas in a wheelchair, causing fans to fear he may have injured himself, but minutes later he stood up on stage to give a quick speech before the fight.
Two years ago he sat in a wheelchair as assistants pushed him around Paris's Jardin des Plantes botanical gardens.
A new double album, called King Of Pop, is set to be released to mark his 50th birthday on August 29.
